With the current version of Wireshark (0.99.2), there seems to be a problem with the "Save As" option from the File menu.
 
If you give the new file name, the same name as one that already exists, you get the normal "This file name already exists, do you want to replace it" dialog box. If you click "Yes", it does not replace it and just returns the user to the "Save As" dialog box.
 
It also puts an error message up that basically says that the file already exists & to choose a new name. If it would help I can send a screenshot of this.
