Ethereal is not a PCI analyzer.

It can capture packets from network interfaces if the driver support is 
present (it's present in most network drivers, and the underlying kernel 
support is present in most UN*Xes and is present in Windows if you've 
installed WinPcap).  That includes network interfaces that plug into a 
PCI bus; however, if you are capturing on a PCI Ethernet interface, you 
will capture Ethernet traffic, not PCI traffic.
