Make sure there isn't a third party firewall installed on the machines that nobody thought to tell you about. This may sound stupidly obvious but I once had a similar issue and already had the Windows firewall off on the machine so I couldn't figure out why nothing seemed to be connecting. I later noticed that the user had self-installed (without informing me) a third party firewall and it was causing all my grief. Even he had forgotten he had installed it, let alone documented the fact. Never underestimate the trouble a user/junior administrator with admin access can get up to...
