I just did a check using Wireshark 1.4.2 with a capture file with a connection
which has the Window Scaling option.  The window scaling was properly tracked
for the connection.

So:

1. Do you have the "Analyze TCP Sequence Numbers" TCP option set ?
   (This option must be set for to use relative sequence numbers  and ...).

2. If yes, can you provide a (small) capture file showing the problem ?
