You should get the same results when just clicking the reload capture button.
The possible reason is that Wireshark gathers information along the way
dissecting the capture file. Stuff it learns down the road can't be applied to
stuff already decoded. But it does remember when you reload a capture, so it
can apply its collected knowledge from the beginning.
A sample capture showing this would be nice.
