If by "the higher-level makefile" you mean the Makefile in the top-level
directory, that's generated from Makefile.in by the configure script, and the
configure script is generated by autoconf, so it's not clear that there's any
place in the Wireshark source code *to* change.

I downloaded the 1.0.3 source tarball and ran "./configure --prefix=/usr"; the
resulting Makefile defines mandir as ${datarootdir}/man and defines datarootdir
as ${prefix}/share, so it'll install the man pages under /usr/share/man.  How
was the Makefile that installs man pages in generated?
