If you do not enter a capture filter, do the frames from switch 2 (which are
not visible when using a capture filter) have an "802.1Q Virtual LAN" header
(between Ethernet and IP)?

If so, please have a look at: http://wiki.wireshark.org/VLAN as you need to use
a different capture filter in this case. I think you need to use "port 5060 or
(vlan  and port 5060)" in that case to accomplish what you want...
